I find I miss the way people communicated. Zac being awkward and always asking Booth for sex and dating advice. Remember the angelator? I hated how they never explained why it suddenly disappeared. I miss seeing Hodgins and Angela together. They were always my favourite couple and now that they're together, it's like they've been pushed to the background a bit. I miss the conspiracy theories and how Brennan was very smart and only mildly socially adept. It seems to me that they thought Bones' being unable to understand social behaviours so funny that they focussed her personality on that more than they should have.

I agree about missing the Angelatron, I loved that in the early years. That, that of course, disappeared because of budget, it wasn't cheap to do the cgi for that, so they cut it out unfortunately.
As far as Zack, what I miss about him is the relationship he had with Hodgins. Hodgins acted like a snarky older brother with him and it was always funny to me. Hodgins is friends with a lot of the interns but that relationship he had with Zack is just not there with any of the others in my opinion.
I also miss a lot about the way they solved the cases. Such as, in the recent episode where the celebrity chef was killed, they decided the chef had hit his head on the spout on a bathtub based solely on Angela looking at pictures of the hotel rooms on a website. That would have never passed muster in the early days. I get that they take shortcuts these days because the relationship drama is more important to them but to me that was a glaring difference in the procedure of the show. Shows change, I get that, but it doesn't mean that I don't miss seeing Hodgins (or sometimes in the old days Zack) going out to a warehouse to actually find the pipe that was used to kill someone.
